Is the damage received by the Unit/Base chosen with this 【During Pair】 effect also battle damage?
Yes, it is.
If two of these Units, A and B, are paired with Pilots and in the battle area, and A chooses B and B chooses A with this 【Activate･Action】 effect, what happens to battle damage that is originally received by Unit A?
Each effect that transfers the battle damage to the other Unit is applied once, and A receives the battle damage.
